Is there a limit of time that a person can be jailed in a state (in this case, N.Y.)where he has not broken any laws,while awaiting extradition by another state (this case being Fl.) where he has a warrant?

That person can be held until the outcome of an extradition hearing. If the crime was a federal offense then the person could even be tried in a federal court in New York.
If they are awaiting extradition, they will not just be turned loose. If the offense was serious enough to arrest them in New York then it is serious enough that they will be returned to Florida unless there are charges with a stiffer penalty pending from another state.

If the charge was violation of probation and extradition was waived, how long can they be held while Florida decides whether to get them.

If extradition is waived then they should not be coming to get the person, he should be released, unless there are other charges. If Fla. is looking at coming to get the person they can only do so with extradition.
